Is there a way to print out the puzzle on the screen including pencil marks? I can print the puzzle but haven't found a way to get the pencil marks to print.

In the Print dialog, check "Onscreen puzzle" and then note that just to the right of it there's a small button with a right-facing arrowhead. Click on that button and it will open up a new dialog where you can specify that you want to print pencilmarks, etc.
